Resetting ECU Problem--Battery or Alternator

Today I did an oil change, and I decided to reset my ECU because I just installed my header the other day. Well low and behold after resetting the ECU the car won't turn over. This happened to me once before when i reset it and the car wouldn't start. I jumped started it that first time and it started every time after that. I reset it again and I'm thinking it's either the battery or the alternator. I have a feeling my subs were the cause of this and it finally went out...has anyone else had this problem after they reset their ECU?
