That's perfectly normal for the turbo to have a glow to it after driving.
The turbo on the first mx6 gt I had glowed bright for about a half an hour after shut down and never caused a problem and also a slight misfire at idle with these cars in also normal.
yup ive got that same missfire, the probinator ecu seemed to help out a little and definatley smoothed out the power curve.
do plugs, wire's(get good ones), cap, rotor, and fuel filter.
You should get rid of a missfire doing that.

as far as the turbo glowing, are you sure its glowing and not painted? maybe touch it and see if its hot!! LMAO!!!
I'm sorry, no don't touch it, it is hot!!!!!
And that is normal.

I agree, the basics get over looked too often. And with the plugs I recommend the dealership for them. I have not had any problems with plug from the dealership (Mazda). Others have mentioned poor quality.
